Virginia employers who withhold state income tax on a semi-weekly deposit schedule must file Form VA-16 — the Employer’s Quarterly Reconciliation and Return of Virginia Income Tax Withheld — every calendar quarter. QuickBooks Desktop payroll generates and prefills this form, but several fields demand close attention before you submit.

Who Must File Electronically

Since mid-2011, Virginia has required all semi-weekly filers to submit their VA-16 quarterly reconciliation returns and payments electronically — paper filing is no longer an option for this group. A separate mandate, effective for the 2010 calendar year, requires employers who issue 150 or more withholding statements (Forms W-2) to file those forms electronically as well. QuickBooks’ e-file and e-pay functionality covers both obligations.

What QuickBooks Fills In Automatically

When you open the VA-16 form in QuickBooks, the software populates most fields using your existing company, payroll, and employee data. In a well-maintained file — one where all wage, tax, and employee records are current — you typically will not need to enter additional information beyond what QuickBooks generates. The software pulls withholding totals from your payroll transactions and carries them onto the appropriate lines.

However, QuickBooks does not guarantee every field is complete. Before filing, review each line item the software left blank or flagged for input.

Virginia Account Number Formatting

The Virginia tax account number is a 17-character string with a specific structure: a two-character tax code (“30”), a hyphen, a nine-character identification number, a one-character identification type indicator, another hyphen, and a three-character account suffix.

The identification number is either your federal Employer Identification Number or a state-issued temporary account number that begins with “V.” The identification type indicator is “F” when using your FEIN. Whatever you enter as your state tax account number in QuickBooks carries through to the scan line on the form, so accuracy matters.

Lines That May Need Manual Entry

Line 2 — Previous Period Adjustment: If you have an overpayment or underpayment carried from a prior quarter, you enter it here. Virginia requires a detailed written explanation attached to the return for any adjustment on this line.

Line 6 — Penalty: Semi-weekly filers face penalties if they have not paid at least 90% of their total quarterly liability within three days after the quarter closes. The penalty base is calculated by subtracting 10% of the Line 3 amount from the balance due on Line 5. If the form is filed on time with full payment exceeding $500, the penalty rate is 6% of that computed amount. Late filings or payments accrue 6% per month or partial month on the unpaid balance, capped at 30%.

Line 7 — Interest: Interest applies if the return is filed after the due date, or if the Line 5 tax exceeds 10% of Line 3 and Line 3 is greater than $500. The rate equals the federal underpayment interest rate under IRC Section 6621, plus an additional 2%.

Common Sticking Points

The VA-16 form in QuickBooks generally works smoothly when your payroll data is complete and your state account number is entered correctly in company settings. The issues that bring users to community forums tend to involve three areas: an incorrectly formatted account number that produces a bad scan line, confusion over what belongs on Lines 2, 6, or 7, and uncertainty about the e-file submission process itself.

QuickBooks offers in-product help via the Help button on the form window, which covers both general form navigation and field-specific guidance. The software also supports exporting payroll summaries to Excel for reconciliation before you file, and saving a copy of the completed form for your records.

If you encounter persistent payroll form errors or the form will not generate correctly after verifying your data, the underlying company file may need attention — corrupted or incomplete payroll setup data can cause prefilled fields to calculate incorrectly or appear blank.
