Setting Up QuickBooks Payments to Accept Customer Payments in QuickBooks Online

QuickBooks Online users looking to accept credit cards, debit cards, ACH bank transfers, and other digital payment methods from their customers need to activate QuickBooks Payments — and the setup path is not always intuitive, particularly when it comes to choosing where deposits land and avoiding a common duplicate-account mistake.
What QuickBooks Payments Handles
Once activated, QuickBooks Payments lets you process customer payments by credit card, debit card, ACH bank transfer, PayPal, and Venmo directly within QuickBooks Online. The system automatically categorizes each payment on your chart of accounts, which eliminates manual entry and keeps deposits matched to the correct invoices.
The Setup Path
To apply for QuickBooks Payments from within QuickBooks Online, you need admin access. The process runs entirely through the Settings menu.
Start by signing in as an admin, then open Settings (the gear icon) and select Account and Settings. From there, choose the Payments tab and select Learn more in the QuickBooks Payments section, followed by Set up Payments.
The application breaks into three sections, each requiring its own information.
Business Information
In the Business section, select Start and complete the form with details about your company. When finished, select Next to proceed.
Owner or Proprietor Details
The Owner/Proprietor section also begins with a Start button. Fill in the required principal or ownership information, then select Next.
Choosing Your Deposit Account
This is the section that gave some readers pause — and it deserves attention because the choice has practical consequences for how and where your money lands.
In the Payment deposit section, select Start. You then face a choice between two options: open a QuickBooks Checking account, or route deposits to an existing external bank account you already use.
If you choose QuickBooks Checking, review the name that will appear on the associated debit card and confirm it is correct before continuing.
If you choose a different bank account, select Add and search for your financial institution by name. You will then enter the same sign-in credentials you use for your bank’s online portal and select Connect to link the account. QuickBooks uses this connection to route customer payment deposits directly into the account you specify. This is the option most businesses select when they already have an established operating account and want all revenue flowing into one place.
Once all three sections are complete, select Get Set Up to submit the application. You can then navigate to All apps, followed by Customer Hub, then Overview to review status and follow any remaining on-screen steps to finalize the process.
The Duplicate Account Trap
One of the most important details — and one that catches users off guard — involves how QuickBooks Payments links to your product. Your payments account automatically connects to the specific QuickBooks product you sign up from. If you previously activated QuickBooks Payments through a different QuickBooks product (such as QuickBooks Desktop), you should link that existing account rather than creating a new one.
Creating a second payments account instead of linking the original can split your payment processing history, complicate reconciliation, and create confusion around deposits and fees. If you have an existing QuickBooks Payments account from another product, take the time to connect it to QuickBooks Online rather than starting fresh.
What to Expect After Setup
Once your application is approved and the account is active, customer payments processed through QuickBooks are automatically recorded against the correct invoices and categorized on your chart of accounts. The deposit account you chose during setup — whether QuickBooks Checking or your connected external bank — receives the funds, and the payment records flow into your books without requiring separate manual entry.
