Invoices That Stay Open After Payment in QuickBooks Online

A look at why QuickBooks Online invoices stay open after a customer pays, and the accepted steps that record full and partial payments correctly.

Money arrives, and the invoice stays open. That complaint appears regularly on the QuickBooks community boards. The symptom is consistent: the bank shows the money, the ledger still shows the debt. The accepted answer on this thread comes from Intuit’s own guidance, and it covers QuickBooks Online, from Simple Start through to Advanced, together with QuickBooks Sole Trader. Its premise is simple: money received is not the same thing as money applied.

Sales receipt or invoice?

QuickBooks gives you two ways to record a sale, and choosing the wrong one is where the confusion begins. A sales receipt is for the moment of purchase: the customer pays on the spot, and the transaction is finalised immediately in your books. An invoice is for payment that arrives later: you send it, then record the payment when the money lands. One gap is worth flagging: sales receipts are not available in QuickBooks Sole Trader.

Applied, not merely received, is the operative idea. When money is logged without being matched to its invoice, the invoice keeps its open status and the customer keeps a balance that no longer exists. The stakes grow across a book of customers. Open balances feed the reports used to chase late payers, so a settled invoice left open can prompt a demand for money already banked.

The accepted workflow for one invoice

Open the plus menu, labelled New or Create depending on your view, and choose Receive payment. Then work through the fields:

  • Pick the customer from the dropdown.
  • Set the payment method.
  • Choose the account the money went into, using the Deposit to dropdown.
  • In the Outstanding Transactions section, tick the invoice this payment settles.
  • Add a reference number or a memo if you want either on the record.
  • Finish with Save and close.

The tick against the invoice is the step that matters. That single action links the money to the debt, marks the invoice as paid, and updates the customer’s remaining balance in one move. Prefer to email a confirmation? Choose Save and send instead of Save and close. The payment receipt it produces cannot be customised.

Can you record a partial payment?

Yes, and the same screen handles instalments. Follow the steps above, but type the amount actually received into the Amount received field before you tick the invoice. QuickBooks then carries the unpaid remainder on the invoice automatically. The customer’s balance reflects what is still owed, and the invoice stays open until the rest arrives.

What if the recorded amount is wrong?

Overpayments and shortfalls both happen, and the guidance treats the payment record, not the invoice, as the thing to correct. Open All apps, then Sales & Get Paid, then Sales transactions. Find the payment in the list and open it. Change the figure in the Amount received field, then save. Deletions start from the same list: the View/Edit control under the Action column is the route the guidance gives for removing a payment entirely.

Because the payment and the invoice are separate records, one can be corrected without disturbing the other. That separation is what keeps a small correction from turning into a rebuild.

Why does the deposit-to setting matter?

Two sensible choices sit in the Deposit to dropdown. You can send the money straight to a real account, such as your current account. Alternatively, you can park it in Undeposited Funds, a holding place meant for grouping. When several cheques or card payments reach your bank as one combined figure, grouping them first keeps your books in step with the statement. The direct route suits the simpler case, where one payment equals one bank line.

The short version

An invoice that stays open after payment is rarely an invoice problem. Use Receive payment, tick the invoice the money settles, and save. When a figure is wrong, edit or remove the payment from the sales transactions list, and leave the invoice itself alone.
